BioSkepsis vs EndNote: Biomedical AI Research vs Reference Manager

EndNote and BioSkepsis do different jobs. EndNote stores the papers you have already found and turns them into formatted citations in your manuscript. BioSkepsis searches 40M+ biomedical papers, reads their full text and answers your research question with each claim linked to its source.

What EndNote does well for biomedical researchers

EndNote is reference management software from Clarivate. A reference manager keeps the details of every paper you cite, stores the PDFs and builds your bibliography. EndNote's documentation describes three roles: it formats citations and bibliographies, searches online databases to import references, and organises references and full-text files by project.

Its best-known tool is Cite While You Write, a plugin that inserts citations as you type. The documentation lists Microsoft Word, Google Docs and Apple Pages among the supported word processors. EndNote's comparison page lists more than 7,500 citation styles and library sharing with up to 1,000 users.

EndNote 2025 added AI tools. The EndNote Research Assistant lets you chat with a document, view Key Takeaways, summarise selected text and translate a PDF. Find a Journal suggests journals for your manuscript from its title and abstract, using journals indexed in Web of Science. Clarivate states that Key Takeaways uses only the open document, not other library items or public AI models.

A university library evaluation, last updated this year, described these AI features as limited in scope. It notes that Key Takeaways works only on full-text PDFs already attached to records in your library.

EndNote: from library to formatted manuscript

A researcher imports 200 PubMed records on alpha-synuclein aggregation, attaches the PDFs and uses Key Takeaways to skim each paper. While writing in Word, Cite While You Write inserts each citation and builds the reference list in Vancouver style. Changing journals means choosing a new style; EndNote reformats the whole list.

How BioSkepsis works with biomedical literature

BioSkepsis is an AI research engine for the life sciences. It searches more than 40 million biomedical papers, from 1931 to today, and the collection is updated weekly. It does not wait for you to collect papers; it finds them for your question.

Search is weighted by biological meaning. BioSkepsis uses Gene Ontology terms (a standard vocabulary for gene functions), MeSH terms (the subject headings used to index PubMed) and gene symbols. A paper can be found even if it describes the same biology in different words.

BioSkepsis reads full text, including methods and controls, across many papers at once. Each claim in the answer links to the passage it came from. If the evidence is missing, the answer says so.

Every answer carries a Trust Index, a score from 0 to 100 built from facets such as provenance (where the paper comes from) and evidence strength. Retracted papers and papers from hijacked journals (fake websites that copy real journals) are blocked before the evidence is weighed. You can also bring in citations from Zotero, a free reference manager, at the start of a chat or during an autonomous research run. BioSkepsis can also map the field as a network graph, mark each paper's role (Foundational, Hub, Bridge or Novel), propose testable hypotheses and interpret your own lab results against the literature.

BioSkepsis: one question, many papers

Question: "What evidence links GLP-1 receptor agonists to reduced neuroinflammation in Parkinson's disease models?" BioSkepsis retrieves papers linked through the receptor, the disease and the model organisms, reads their full text and writes one answer with each claim tied to its source. It flags where studies disagree and gives the answer a Trust Index.

Which biomedical researcher should use which tool

BioSkepsisResearchers asking an open biomedical question

You need to know what the evidence says on a mechanism, a drug effect or a pathway, and you do not yet have the papers. BioSkepsis finds them, reads them and gives a cited answer with a Trust Index.

EndNoteResearchers writing manuscripts, theses and grants

You already have your papers and need clean citations in a journal's style. EndNote keeps the library, inserts citations as you write and rebuilds the reference list when you change journals.

BioSkepsisResearchers interpreting their own experiments

You have new results and want to know how they fit the published evidence. BioSkepsis maps your notes against the literature, with citations, and proposes testable next steps.

EndNoteLabs and groups sharing one reference library

Your group cites from a common set of papers. EndNote libraries can be shared with up to 1,000 users, so everyone works from the same records.

When to choose BioSkepsis or EndNote for biomedical work

Choose BioSkepsis if:

  • You work in biology, medicine, pharma, biotech, or agricultural, veterinary or environmental science
  • You need an answer drawn from many papers, not a summary of one
  • You want each claim linked to its source and checked for retractions
  • You want a map of the field, testable hypotheses or help interpreting your results

Choose EndNote if:

  • Your main task is managing references and PDFs for a manuscript, thesis or grant
  • You need citations inserted in Word, Google Docs or Pages, in a specific journal style
  • Your group shares one reference library
  • You want journal suggestions for a finished manuscript

Using BioSkepsis and EndNote together in a biomedical workflow

The two tools cover different steps. BioSkepsis covers finding and weighing evidence; EndNote covers storing references and citing them.

Workflow: from research question to submitted manuscript

Ask your question in BioSkepsis and review the cited answer and its Trust Index. Export the references you will cite as an RIS file, a standard reference format, and import it into your EndNote library. Write the manuscript with Cite While You Write.

Workflow: grant or review preparation

Use BioSkepsis to map the field, find gaps and draft evidence-based hypotheses. Move the key references into EndNote and share the library with co-applicants, so everyone cites from the same records.

Free access for biomedical and academic researchers

Both tools have a free option. Prices change, so check each vendor's pricing page rather than figures printed here.

BioSkepsis: free plan, yes. The Basic plan includes the research assistant, semantic search across 40M+ biomedical papers, full-text reading, the Trust Index, verified citations and the Research Feed, with a monthly usage allowance. BioSkepsis pricing →

EndNote: free version, yes (limited). EndNote Basic is a free online version with lower limits than the paid product. The desktop version, which includes the 2025 AI tools, is paid subscription software. EndNote website →

Frequently asked questions

Is BioSkepsis a replacement for EndNote?

No. EndNote is a reference manager: it stores references and PDFs and inserts formatted citations into your manuscript. BioSkepsis is an AI research engine: it searches 40M+ biomedical papers, reads them and gives answers with each claim linked to its source. BioSkepsis does not insert citations into a word processor, so many researchers use both.

Does EndNote have AI features?

Yes. EndNote 2025 includes the EndNote Research Assistant, which lets you chat with a document, see Key Takeaways, summarise selected text and translate a PDF. It also includes Find a Journal, which suggests journals from a manuscript title and abstract. A university library evaluation described these AI features as limited in scope, because Key Takeaways works only on full-text PDFs already in your library.

Can EndNote answer a biomedical research question across many papers?

Answering one question from evidence across many papers is not listed among EndNote 2025 features. Its AI tools work on one document at a time. BioSkepsis is built for that task: it reads many full-text papers at once and writes an answer with each claim linked to its source passage.

Does BioSkepsis check whether its sources can be trusted?

Yes. Every BioSkepsis answer carries a Trust Index, a score from 0 to 100 built from facets such as provenance and evidence strength. Retracted papers and papers from hijacked journals (fake websites that copy real journals) are blocked before the evidence is weighed. EndNote offers Find Reference Updates, which corrects the details of references in your library.

Can I move references from BioSkepsis into EndNote?

BioSkepsis exports references in formats such as RIS and BibTeX, which are standard reference file formats, and in styles such as APA and Vancouver. You can then import the exported file into your reference manager. BioSkepsis also connects to Zotero, a free reference manager, so you can import citations from Zotero at the start of a chat or during an autonomous research run.

Are BioSkepsis and EndNote free?

BioSkepsis has a free Basic plan with a monthly usage allowance. EndNote desktop is paid subscription software, and a free online version called EndNote Basic exists with lower limits. Check each vendor's pricing page for current terms.
